I'm sure this has been stated before, but the winged lion is most likely a reference to the Duke Vapula, one of the demon lords mentioned in the grimoire Ars Goetia (The Lesser Key of Solomon).
The first visualisation of the "demon" we see (that Mithrun references in his flashbacks) is presented to us as a goat - obviously a reference to Baphomet.
One of the final messages of the manga is to bear responsibility for one's actions (the cycle of life, the sacrifice of life for there to be food, the consequences of this, etc) which could be interpreted as a reference to the story of Adam and Eve and the serpent. The demon guiding and manipulating the protagonists to become ever focused on their desires - the themes of food and eating things you shouldn't (the forbidden fruit, the flesh of monsters).
In this case, I suppose Marcille is Eve, and Laios is Adam. Marcille becoming Lord of the dungeon first, then Laios following in her steps.
It's implied that desire is what gave the infinite being (the demon, the winged lion, the goat, whatever you want to call it) consciousness. When it gained the desire to eat, the desire to know, the desire to engulf all desires. The same way free will is what is considered to give us consciousness.

Something about Vertin being the black sheep of the foundation is taking over my thoughts.
(I am terribly sorry if this is poorly written at the moment, brain is not functioning well👍)
Black sheep in biblical terms are mostly represented as those that have gone astray or have denied the faith and teachings of God. It's used to represent rebelliousness as well, and I think most of those match up on how the Foundation sees Vertin. But, like in Christianity, a black sheep can be found and saved from what it is by God, and that's what Constantine and the Foundation tries to do. They try to "help" Vertin by putting her in Artificial Somnambulism to try and get her trust and faith back to the Foundation(It doesn't work, obviously) but yea.
Vertin has been in the herd of white when she was a student, she used to be just a white lamb as well, but as curiosity grows, she slowly becomes astray. Now she stands along with people in white, wearing a suit and coat with a darkish blue color, her hat with a neat ribbon attached. Vertin is a lamb of the foundation who has gone astray, but she chose this rather than to live as a part of herd whose lives are made to be sacrificed for half-truths and a deception of faith and lies.

Ch204, Crown of thorns (spoiler)
This chapter cover art has people worried that Finny might die soon.

The crown of thorns wasn't placed on Jesus' head because he was going to be killed. No. It was just part of mocking him, as he was forced to carry the cross to the location of his execution.

Finny suffers from the painful burden (suffering, guilt, anxiety) of knowing what happened to Snake's friends from the circus, as well as the part he himself played in their deaths.
With the end of ch204, they run into Doll again, so now Finny has little choice but to be completely open and honest with Snake about all this circus business that he previously helped their young master deal with.
But, until he does that, Finny will symbolically wear this crown of thorns.

Each of the hotel members represent a sin. Minus Lucifer.
Alastor represents pride. Need i explain it?
Angel Dust is lust. Again, do i need to explain?
Husk is greed. His entire thing is gambling and gambling is a form greed. Greed is also often associated with alcoholism.
Sir Pentious was envy. Envious of overlords and craving for that power recognition for himself as well. He’s almost painfully aware of the fact that he is weak and compensates it for his constant drive to improve his machinery. And he’s envious of Angel’s and Cherri’s close bond.
Vaggie is wrath. She is incredibly vengeful and angry, even if that passion is sourced from a good place. Her indignation stems from the fact that she was kicked out from heaven by being a good person for sparing a child. Her wrath stems from her desire to one up Lute in that sinners can be good people, and her wholehearted trust in Charlie.
Charlie represents sloth. Her goal is to make the lives of pride ring hellborn and sinners easier. Sloth, by the older definition, is the wanting to have everything basically at your fingertips and have no need to expend any effort. This could also be Alastor’s representative sin, but it’s mostly Charlie’s.
Nifty is gluttony. We don’t much about her as of yet so she will have to do for now as gluttony, or over-indulgence as i call it. Her obsession with cleaning could perhaps constitute for her “gluttonous” attribute.
Where am i going with this? Simple, each one will have to commit the opposite virtue of their sin in order to reach redemption.
Like in the example of Sir Pentious. Sir Pentious was redeemed via his act of kindness, for his self-sacrifice. The virtue of kindness is the opposite to the sin of envy.
So for Husk and Angel to ascend, they will need to learn to be charitable and perform chastity in some form. These go hand in hand, much like it seems that the show is leading towards. It is a large hope of mine for them to ascend together.
For Vaggie to return she will need to learn patience. Have patience in herself and others, have patience in the success of the hotel, in Charlie.
Niffty’s temperance will be her ability to let things go. To let a mess be a mess and not a picture perfect clean house. Messes are inevitable and constant, it is impossible for everything to be scrubbed clean of filth. Turmeric stains are proof of that…
Charlie is going to learn that diligence, that constant work, is what’s going to keep not only the hotel afloat but also keep the pride ring from over flowing. She will work her ass off everyday to make it easier, and at times it will seem to never work but it is. Never give up.
Alastor WILL learn about humility. At some point far down the path of this show will he see that being humble and subtle is most times the better option than openly boasting of his strength. Humility can still be “sinful” in that sense, that his quietness about his strength, his humility, will show more than tell.
In the end all of them will have their ascensions, in one way or another. By acting out the capital virtues at the moments of their second deaths.

I don't know for sure how many of these are actual parallels and which I just made up but
Here's a list of all biblical references I remember in Trigun
Story-wise:
Vash & Knives acquiring "forbidden knowledge" and bringing the literal downfall of humanity (Adam & Eve eating the forbidden fruit of knowledge and getting thrown out of Eden)
The city preying on travellers being destroyed, only a girl who had been out of town left alive. (The City of Sodom; God sends two angels to carry out his judgement on the town of sin. As all the men in town rally around to kill the angels, only Lot is left alive as he leaves the town.)
Knives getting all the dependent plants that are largely being abused by humans in an attempt to bring them all to a new promised land, bringing out revenge on those that oppose them (Moses bringing the oppressed israelites out of Egypt, "and the Lord said: But I know that the king of Egypt will not let you go unless a mighty hand compels him. So I will stretch out my hand and strike the Egyptians with all the wonders that I will perform among them.")
More literal:
The independents being referred to as "angels" and having wings (the most typical depiction of biblical angels)
The plants being created by humans (God creating humans in his own image)
The plants virgin births (The Virgin Mary giving birth to Jesus)
Wolfwood carrying a giant cross (Jesus carrying his own death sentence)
The Eye of Michael (Archangel Michael, the right hand of God and leader of God's people in the endtime battle between heaven and hell)
The Seven Cities, two of which had Vash angel-out on them (The Five Cities of the plains - Sodom, Gomorrah, Admah, Zeboim, and Bela - Sodom & Gomorrah famously destroyed by two angels for their sins)
12 Gung Ho Guns (12 Disciples of Jesus.)
The independent plants created as a bridge between humanity and plants, created by plants but raised by a human mother (Jesus as half divine/half human)
Vash's unhuman levels of forgiveness (Jeezy boy taking on the sins of mankind through his suffering)
Elendira fighting with nails (Jesus being nailed to the cross rather than tied which was custom)
Vash promising Meryl that he will be back walking into what looks like a suicide mission (Jesus telling his followers that he will come back from death)
Knives ship where he brings all the saved plants being called "The Ark" (Noah building an ark (large boat) and housing a pair of every animal on it as God sends a flood over the earth, drowning all the sinners, only the people and animals on the ark being left alive)
Vaah & Wolfwood arguing about the righteousness of taking a life, Wolfwood's death at the orphanage and Vash burying him (Job 6:26-27 "Do ye imagine to reprove words, and the speeches of one that is desperate, which are as wind? (Do you reprimand those that are desperate for their views and call their words meaningless?) Yea, ye overwhelm the fatherless, and ye dig a pit for your friend.")
Meryl & Milly as reporters following Vash (The Prophets and their job of spreading the word of Jesus/the lord)
The appletree (the symbol of Eden)
Quotes that appears inspired by the bible:
