Is The Acorns canon to The Brotherhood or are they separate continuities?
It is all ultimately one story, but the catch is, there's a drastic difference in the series' placements on the timeline, so the influence of one on the other is kinda limited. The vast majority of The Brotherhood/BH:O happens well before Knuckles (and by extension, his peer group) is even born, whereas The Acorns takes place late enough in the timeline that Elias and Sally are both parents themselves, so we're probably talking a good decade or so after the VERY end of the last episode of The Brotherhood.
Still, I wouldn't say that they're separate enough that they have nothing to do with each other. The biggest influence BH/BH:O has on The Acorns is the fact that Elias ended up left behind on Angel Island for most of his life, but it's also affected by the fact that Queen Alicia was artificially kept alive by green chaos, and to a lesser extent by Locke's extremely toxic relationship with Knuckles. All of these things do ultimately impact what happens in The Acorns, they're just all secondary plot points.

the movie really undersells the fact that frodo spent half a year planning to make his departure from the shire as inconspicuous as possible and merry and pippin and sam saw him doing that, figured out he was leaving the shire and that it had something to do with bilbo’s ring, and then spent nearly as long preparing to go with him. icons
i am LOSING IT over these photographs…… this is what cameras are for
[video description: a series of short process videos showing a photographer setting up little creatures made of acorns and sticks in various natural environments, designed to interact with the animals in the landscape either by placing them in areas animals frequent or placing birdseed or other lures that draw animals to sit on or near the creatures. each process video is followed by a photograph of the little acorn creature interacting with birds, butterflies, and chipmunks. each acorn creature has a joyful or surprised expression on its face. in the bottom right corner of the screen is a watermark reading “www.davidmbird.com” /end description]
