If Luke wasn't the true villian, he could have fought back against Kronos. But for the first three books, we never see him do that. He threatens to kill his own men, he poisons a tree containing the soul of one of his old friends, he is prepared to abandon Annabeth to hold up the sky, despite claiming to care about her. If he wasn't a villian, he wouldn't have done those things. But he is a villain. And he is beyond redemption. Once you've got the blood of the innocent on your hands (or at least attempted murder, like with Percy and the scorpion), then you're beyond being saved. Murdering people and showing no remorse makes you completely unworth my time.

Ooh, that's a good one.

As far as Huginn and Muninn are concerned, Draxum is their boss. However, their relationship with him has gotten much more casual through the thirteen years they've worked with him, so they're plenty comfortable with messing with him, correcting him on stuff, calling out his bs when they need to, etc. (I'm also somewhat working with the headcanon that Draxum had a Bad Time mentally after his lab initially blew up, so they've also seen him at some pretty low points.) He's their boss, yes, but they also genuinely care about his wellbeing.

This is why, while they occasionally enable the turtles in causing chaos, they also try to limit it or at least minimize the destructiveness of it. They want to make sure that Draxum treats them fairly and aren't afraid to get underhanded about it (see: the mayonnaise on his door thing), but they also want to avoid causing him too much distress, if that makes sense.

On Draxum's end, he sees them as something between employees and companions. Yes, they're not the most efficient and he could probably find better people, but they've been with him through some rough patches, so it's not worth the trouble to find other assistants. (He's actually pretty fond of them and likes having them around, he's just not good at admitting/expressing that.)
