The problem isn't that you don't know what you're feeling.

While scrolling through the Japanese wikipedia page of Iron Blooded Orphans, I found something interesting on the character section, more specifically Yamagi's :
"In the Drama CD, it is revealed that he was targeted by adults because he was physically inferior to other boy soldiers, and was transferred to the maintenance team at the request of Shino, who could not stand this." (Translated by DeepL, I just changed a few words so that it sounds better)
I havent found any quoted offcial source that confirms this actually happened in the Drama CD but it makes so much sense in the story. First of all, it makes more sense about Yamagi having an Alaya-Vijnana implant, since we only saw him doing mechanics in the anime. But it also adds more to his relationship with Shino, and shows that Shino actually cares A LOT about Yamagi. But like, REALLY A LOT.

Yamagi is an extremely easy character to overlook; however, I’d like to mark him as a shift in mainstream male focused anime. Yamagi is clearly in love with Shino, a male Gundam pilot. We get clues to this through the first season and validation of this in the second season. Yamagi blatantly tells Shino that he loves him and Shino’s response is basically an “I know” kind of thing. Shino has known for a very long time that Yamagi likes him, but he didn’t let that change his relationship with him. Nor does this change the relationship between anyone else on the ship with Yamagi. Tekkadan, the group Yamagi is a part of, is a family and it doesn’t isolate or reject Yamagi because of his feelings. They accept him no matter what.

Hello! I've been binging your character analysis posts on IBO for the past few days and I love how well written they are (esp for the Human Debris trio!). Out of curiosity, what are your opinions on Shino and Shinoyama as a whole?
Apologies (as always) for the delayed reply, but thanks so much!  I've glad you've been enjoying the meta, as I certainly enjoyed writing it.  As to your question, Shino's a lot of fun, if not one of my favorite-favorites.  Probably my favorite aspect of him—other than his insistence that hot pink is definitely the coolest color a dude's robot could possibly be—is his angle on the setting's superstitions, as I touched on in the Ryuusei-Go post.  He also has great himbo energy—he's gregarious and exuberant, and very dumb, and overall just so fun! 
And I think at least some of that has to be considered on his part—the Mars orphans don't tend to have the kinds of backstories that would let Shino be as totally free-spirited as he appears at first glance.  I suspect his secret is a resolve to live each day like it was his last, because it well might be, though he's not so fatalistic as to say that out loud.  Whatever the case, though, it gives him a vibe that's totally unique in the Tekkadan cast, which is a) very helpful at managing tone and b) marks him as totally doomed when the series-ending bloodbath gets started.  
I also enjoy that he's just that little bit more perceptive than he lets on, about Lafter's interest in Akihiko, about Yamagi's interest in him, but maybe not quite confident enough in serious matters of the heart/romantic interest from cute boys that he knows what to do with it.  It shows an admirable open-mindedness, though, that he's apparently willing to take a stab at "taking Yamagi out for drinks"—almost certainly intended as a date invite, given the way he himself identified "going out with someone for drinks, just the two of you" as the kind of thing you do on a date.
As to Shinoyama—well, I have to admit that getting sniped out of nowhere by Yamachad in the epilogue put a somewhat different lens on my view on Shinoyama.  They're super cute!  I appreciate that a Gundam show was willing to go there!  I'm sure if Shino had survived the series, he and Yamagi would have been very adorable and I'd have been cheering for them the whole time.  I have a small cache of cute fanart saved for them, even.  But as must be pretty obvious if you've been reading my meta, Chad is one of my favorite-favorites, so I must admit that I am a bit Forever Salty that the fandom took one look at the possibility of him and Yamagi dating in the epilogue and immediately dismissed it—and rather huffily, at that.
Heck, I even saw people dismissing it with reasoning that would have also dismissed the implied romance of Shino inviting Yamagi out for drinks!  I mean, really: "They're just friends going out for drinks; saying they're dating based on that is really reaching!"  Guys, that is just cutting off your nose to spite your face—and also makes it seem like a case of getting overly defensive because you can tell there's something to it.
(Don't even ask about how salty I get every time I see shippy fanart of Yamagi and Eugene dating in the epilogue by—going out for drinks.  We're talking Cathedral of Salt-levels of asschap here.)
Shinoyama, for me—and again, this is total ship bias—are a very cute what-might-have-been.  But in the context of the show as it actually exists and as it actually ended, I'm much more partial to letting Yamagi grieve for a time (and I really did love the scene where he has to ask himself what he's still with Tekkadan for, with Shino gone) and then letting him move on with his life.  
...And Shino would think so too.

Some YamagixShino Thoughts
In the midst of all the heartbreak I’m experiencing watching these last few episodes of Iron-Blooded Orphans... I just wanted to write an appreciation post of sorts about one of the best characters/ships in the series. 
After watching the scene where Eugene attempts to comfort Yamagi following Shino’s death... One thing really stood out to me in hindsight:
Throughout his entire time on the show, I did not see a single scene where we see Yamagi blush. 
And that’s significant to me. Because... not to call anybody out, but I’ve been spending time in the fandom both on here and on pretty much every platform where fanfiction is written, and I keep seeing people talk about how “sweet” Yamagi is. 
And I’m just over here, like, “Were we watching the same show?”
Because Yamagi was the sassiest one there, and it’s part of what endeared me to him so much. (Apart from the initial pull of a having a canonically LGBT+ character in very masculine genre, which is really, really cool to see.) I feel like there’s this quiet pull to characterize him as just the generically soft gay kid, and that’s really not who he was.
I never saw anything to suggest he was terribly insecure. And he certainly never came across as sweet to me. Just quiet. But perfectly confident and competent when he wanted his voice to be heard. And I loved that about him. 
So yeah, given how often he does get to interact with Shino, it really stood out to me that we never see him blush around his crush. He doesn’t get all flustered when he talks to Shino-- he has no trouble getting distracted while working with him or reprimanding him for not taking things seriously enough or anything... And it just made that relationship feel all the more real to me. They don’t feel like character archetypes following a script.
And on that note... At what point do we get to just suck up the technicalities and start calling them a canon couple? Cause I mean...
It’s established that Shino knew Yamagi had romantic feelings for him. 
I believe there’s an interview with the creator floating around here somewhere confirming that-- for all his talk about girls-- Shino was bi. 
Shino is very physically affectionate with him leading up to that final battle. 
And, without coming out and saying the words exactly, he’s clearly encouraging Yamagi to make the first move and act on his feelings. At the very least, he’s blunt about wanting a private celebration with him--opposed to going out drinking with the other members of Tekkadan like usual-- after this battle.
And then, of course, he doesn’t end up making it back, but...
I think we can all acknowledge that if Shino had lived, he and Yamagi would be together by now.
