In Kirkwall I think he's more involved with the Mage Underground than the game lets Hawke be. He'd also help study up on Kirkwall law so that Leandra can get the Amell estate back. He'd struggle a lot with Sebastian, Aveline, and Fenris. He would be fascinated with Merrill's whole deal and he of course would be close with Anders and help out in the clinic a lot. I’m sure there are other explanations, but it does seem to jibe with the idea that John has some unwanted or unrequited feelings and that this is a major factor underpinning the weird vibes and the “I must have Yoko with me 24/7″ choices.
