One of the reasons I would love seeing a revival and sequel to the Orre games is the potential of Shadow Pokemon is terrifying, considering just how many Pokemon that are essentially gods have been introduced since Gen3.
Like, special mention to Darkrai, who can cause unending nightmares and sleep if the victim is left untreated by the Lunar Wing (and this is normally unintentional), or the embodiment of death and destruction Yveltal, which could easily wipe out entire towns, or Eternatus, a Pokemlon that has base stats much higher than Arceus in its Eternamax form, or hell, even the creation trio, with dominion over space, time, and antimatter.
Just imagine how bad things would be if any of these guys got corrupted to the extent Lugia did:

Or even on a smaller scale, there's dangerous Pokemon like Mega Gengar that regularly seeks out lives to take (a villain in the movies works out how to Mega Evolve a Pokemon without a bond being needed, I imagine one of Cipher's scientists could do the same thing) or mass brainwashers like Malamar or Aegislash that could be used to "recruit" new members:

Can I request Malamar?

You sure can! Unfortunately, a malamar would make a truly terrible pet! Do not get one! Don’t go near a wild one!
Size alone is a bit of an issue. At nearly five feet tall and aquatic, it is going to be difficult to make space for a malamar, let alone transport them anywhere if you need to. Wild malamars are predators, so to keep one you would need to provide them with a lot of potentially expensive food. We don’t know exactly what species of pokémon malamars hunt, so it’s unclear if feeding one is going to have the cost equivalent of feeding a snake some mice you bought at the store or feeding a crocodile large amounts of expensive meat. Additionally, we don’t know for certain that a malamar won’t try to eat you! They’re certainly big enough, and have a capability to do so that if pretty difficult to counter.
Malamars are said to have the most powerful hypnotic abilities in the entire pokémon world (X). This species hunts by bringing prey under their hypnotic suggestion through hypnotic motions and the luminescent, shifting spots on their body (Y, Ultra Moon). The power of malamars’ hypnotic suggestion is known to be strong enough to control humans (Ultra Sun, Sword, Shield), so if a malamar chooses to eat you and you look at them, there’s not much you can do. Even if your malamar doesn’t want to eat you, it could make you do its bidding, whatever that may be. In order to keep a malamar as a pet you would need to make sure neither you or anyone else looks at them.
Even putting aside their powerful hypnotic abilities, malamars are dangerous creatures. Intrinsic psychic powers and surprisingly sharp fins (Ultra Moon) allow malamars to take down targets with brutal ease. Moves like Superpower and Foul Play put their physical capabilities on full display, while moves like Hypnosis allow them to put opponents into a deep sleep, leaving them vulnerable. This is a pokémon that you definitely don’t want to be around, especially if they’re angry or hungry.
If you encounter a malamar in the wild, it’s best to avert your gaze and stay away from them as best as you can. It should be pretty clear that keeping one as a pet is a pretty bad idea. Not only will it be difficult to care for them, any slip-up may result in a lethal situation both for you and others. Don’t keep a mind-controlling, giant squid in your home.
