I have a theory on why Hunter's eye colour changed from magenta to brown. Let me try and explain, I cannot promise this will be clear nor concise.
So, we know that one of the ingredients that makes up a Grimwalker is Palistrom wood, which is also used for Palismen. However, we now have the confirmation that Palismen are also made of a small piece of the soul of the person who carved them.
We also know that Belos made Hunter using Palistron wood. Sometime during season 1 (don't remember the episode, sorry) we were told that Palistron wood was scarce and hard to come by. It was later confirmed that this was because Belos was harvesting it and using it to create Grimwalkers. However, we have seen that Belos required the Palismen's soul/essence to keep himself alive. He didn't seem to use the wood at all, suggesting that all the Palistrom wood that remained to his disposal was put towards creating Grimwalkers/Golden Guards.
It is safe to assume that the main difference between Palismen and Grimwalkers is that the former is made of Palistron wood infused with the carver's soul, while the latter is made of plain Palistron wood instead.
Then again, I like to believe this was not always the case. At the beginning Belos wanted to construct his Grimwalkers properly: using all the ingredients properly, including Palistrom wood infused with HIS own soul. But then his first Golden Guard betrayed him and then another and another... that frustrated him. So, he decided to be smart, and use other people's Palismen to harvest the proper wood. It didn't matter the origin of the soul, what mattered was that Caleb could return to him. But he kept failing again and again and frustration turned to anger and then spite and he suddenly decided Grimwalkers weren't worth the expensive materials. So, with Palistrom wood running short, he decided to put himself first and use the souls for himself, while he could give the scraps to his failed experiments, the expendable replacements he made for his brother. For them plain wood would do just fine.
I am not saying that previous Grimwalkers were able to use magic, but I am saying that previous Grimwalkers might have been able to use magic. But this is beside the point.
If Hunter is therefore made of plain Palistron wood, like the previous Golden Guards, that means that to all effects and purposes he is just an imitation of a real boy: a Grimwalker. It is just fitting that his eyes are magenta in colour, because magenta in itself is not found on the spectrum of colours that the human eye can see. It is a made up colour, something that doesn't exist.
BUT!!! Now Flapjack has given his soul to Hunter! Hunter is no longer made of plain Palistron wood, but also possesses a soul. Hence, he is no longer a Grimwalker and his magenta eyes do not represent him anymore. That's why his eyes changed to a brown colour: he is finally a real person, and he deserves eyes that reflect who he really is.
