So what do the Black Eagles students get up to during the timeskip? How and when do their loyalties start to waver? And do they all show up for the Millennium Festival, or do some of them arrive later? I love the concept and can't wait to see more of what you have planned!
It actually depends on each person, I think. After all, each student starts having their doubts individually. Some might ditch at the very beginning of the timeskip like Caspar (and Linhardt probably, since those two seem to be a package deal), while others might stay all the way up to a few moons before the Millenium Festival, like Ferdinand (even if he does oppose Edelgard, I imagine him believing that perhaps he could advise her, try and convince her to think more about the citizens - Ferdinand may be optimistic, but even that has to run out somewhere). 
Most of the Beagles, I imagine, show up for the Millenium Festival. The obvious exceptions here are Edelgard and Hubert (although Edelgard is noticeably torn about not being able to go). The only reason I imagine the Beagles are even able to get into the monastery is due to some being known deserters of the Empire...and also Byleth being there, even if he isn’t recognizable on sight anymore. As for when they arrive? I actually imagined one of two possibilities.
It’s either a) the reunion ends up happening what would be a little later gameplay wise. Like, you’d start off with just Byleth deciding to go to the monastery for the Millenium Festival on a whim, and as the first couple of chapters progress, you meet up with more and more of the Black Eagles, who were all heading to the monastery as well. And by the time Byleth reaches the monastery, he has most of his class back.
Or b) they all meet up at once at the monastery gates lmao
