Have you thought about how Journey’s End plays out in your roleswap AU? (this is sonic-spoondriver)

All the time. 

More about what happens with whoever is in Donna’s role than anything else tbh but to be fair I don’t really know much about what else happens plot-wise besides the missing planets, the daleks and Davros and the other villain whose name I forget, the metacrisis, the reality canon thing, Rose and Tentoo getting together, and of course what happens to Donna. 

(this got longer than I thought it would be so I’m putting a read more here)

Plotwise everything probably stays the same, though I can’t really picture human!Nine accepting the metacrisis Doctor as a love interest right away. He’d also be ready to go back to the other universe, because that’s where his family is. (Breaking through to the main universe in this AU would have been done more out of emergency than John N.’s desire to get back to the Doctor. He really was happy in the other world, even though he missed her.) Maybe in this AU the Metacrisis volunteers to go to the other universe - every world needs a Doctor, after all, even if she’s a human now. 

Actually, I like that idea, so that’s canon now.

(There’d also be a moment after the disaster is all over where John N. shows the Doctor the photos he has of his family and it’s really sweet and she’s just so happy for him. I cry.) (Also two different John’s are going to be interacting with each other, being like “but I’m John Smith”, someone has to come up with a naming system for them before anyone gets confused. It’s hilarious.)

But regardless of whether Martha or Donna is the Doctor, I have a hard time believing that either of them would ignore the importance of consent and wipe anyone’s memories without it. That’s just not who they are in any world. So whatever one Doctor does, the other Doctor will do, too. So there are a few options I have in mind:

the tragic end where Donna / human!Ten dies, it’s sad and tragic but it was their choice

the other tragic end where Donna / human!Ten allows the Doctor to wipe their mind for whatever reason, it’s still sad and tragic but it was still their choice so it’s slightly more okay than canon

maybe the metacrisis affects them in a different way that gives them the ability to time travel, but at random, so it’s a bit like the Time Traveler’s Wife. 

the chameleon arch was right fucking there and you’ve got one genius and one human with a time lord mind who can, canon quote, “think of things the Doctor never would”, surely you can fix the machine up to fix said human with a time lord mind SOMEHOW

nanogenes? there have to be some nanogenes somewhere, maybe Jack still has some. They could probably work. The time lord mind would probably stick around, but it’s fixed so it’s not a danger to anyone.

Absorb the time lord brain into a fob watch. This would fall into the chameleon arch thing again, but no actual memories would be altered, it would just remove the time lord part. I mean, it’s entirely possible, they’re two geniuses with huge minds. 

That’s all I’ve got for now. As for what comes after (which you didn’t ask for but since I’m talking about all of this anyway...), if Donna/Ten are able to stick around, then they’d probably be apart of most of the Tenth Doctor special episodes, probably change those up in their special way. I think that, since we have to keep canon somewhat intact, eventually they’d split up. Maybe Donna realizes she doesn’t need to travel with the Doctor to be special and chooses to go back to her life, fully confident in herself and her abilities now; human!Ten is able to face whatever struggles he’d been having in his life. It’s a willing departure and they make the Doctor promise to come and visit in the future (which of course she does). (alternative to this is they grow their own TARDIS and decide to explore the universe on their own.)
