Or, why I think Vecna took Will in Season One and that Vecna was the entity communicating with Joyce through the lights — not Will.

Look carefully at the creature that took Will in the first place — you know the one that snatched him just after Will was saying to Dustin he’d take Dustin’s X-men 134? 

That comic book is called Heroes and Hellfire - it is about the Dark Phoenix saga, it takes place at the Hellfire Club and features a villain known as Mastermind who’s power is making his victims see whatever he wants them to see. Which as it happens, is how you could describe Vecna’s powers. I don’t believe this is a coincidence. I think they show runners made an oblique reference their planned arc to get to Vecna when they mentioned this specific comic and it was in fact a little wink to the camera that Will was taken by Vecna himself. Vecna being the culprit would explain why Will survived for so long compared to any other person taken to the Upside Down unawares and also why Will maintains a connection to Vecna through to the end of Season 4. The creature is only shown in the pilot for a split second – just before Will crashes his bike – and it doesn’t show any of the demogorgon “petals” even though the other sightings from that first season do. The only clear features from Will’s encounter is that it has a humanoid shape and one really long right arm — both of which eventually made it to Vecna’s character design.

But more significantly, season 4 showed that the Upside Down version of Hawkins was created the moment of Will’s disappearance and that version remains stagnant (i.e. Nancy’s guns weren’t in her room because she didn’t have guns in there three years prior). As a side note, Will was taken at night and I suspect that is why Upside Down Hawkins is always dark.

If you pay close attention to the season one finale, when Joyce and Hopper are shown in the Upside Down version of the Byers’ residence there are no hanging lights shown — despite Christmas lights hanging over basically every surface in the Hawkins version. Joyce’s letter wall is also not shown in the Upside Down. Critically, the bear trap that was just used by Jonathan and Nancy (and also Steve) in the real Byers’ house is not there — just the blood from the injured creature after it returned to the Upside Down because Jonathan set it on fire. But the lack of the physical trap in the Upside Down is critical — recall those letters Joyce painted on the wall. She painted those days after Will was taken. The letters and lights were not present in the Byers residence at the moment of creation of the mirror Hawkins and we know that the Upside Down version of Hawkins DOES NOT CHANGE. So who was pointing at those letters using the lights and telling Joyce to run? Not Will (honestly the speed with which the lights are cycled through alone meant to me that it couldn’t have been Will). Not the demogorgon(s) either — they aren’t shown to have any intelligence, let alone a command of the English language and alphabet. 

But you know who was around the whole time, knows how to read and write English, can enter the minds of people in Hawkins proper from the Upside Down and who really seems to enjoying tormenting people with physic visions?
