Actually, I just checked.

When you originally sign up, you have to choose a faction and a username.

YOU CAN switch sides, but I think you have to give up your username for that faction, and create a username for your character in the other faction.

I.E. My Autobot's character is Novastar, but if I changed factions, the name 'Novastar' would be made available again, I think.
