I think it's highly likely Arlecchino would know of your existence way before Lyney introduces you to her.
It's nothing complicated, she must be updated with the whereabouts of her children. If Lyney has gotten that close to you, it'd mean that the rest of the House also know and accept you as ‘family’. It'd not be that difficult for the news to reach Arlecchino then, let's say through one of Lyney's ‘siblings’.
Arlecchino is not against this relationship at all. Lyney is more impatient and unorganized than he lets on and he requires someone more grounded to keep his wits in troublesome situations. It's a good thing you're capable of handling him, since poor Lynette can babysit him for so long. You also make a good incentive in keeping Lyney motivated enough to continue his ‘training’ as her successor. Your presence in his life is beneficial in every aspect.
But Arlecchino still pretends to be surprised when Lyney actually does it, if just to tease him a little. What, she has playful moods every once in a while, too, you know?

I think that Arlecchino’s story quest is so wonderfully written and it makes me absolutely miserable oh my god
spoilers for 4.6 Arlecchino story quest sorry
She experienced so much cruelty within the house of the hearth, and many consider her to be an unstable, insane, violent, and traitorous threat. She’s an incredibly powerful and cold harbinger, and it’s hard to think that she even has feelings at all. However, on the inside, she is still Peruere. She’s still that girl who was taken in by Crucabena, the girl that became best friends with Clervie. The girl who treated her best friend’s wounds every night, the girl who wanted to see the aurora with her best friend. Who wanted freedom, who fought for freedom. Her act of mercy upon Clervie, her slaughter of Crucabena, and the way she continues to uphold the law of the House of the Hearth. However, her experiences growing up changed her. She accidentally created a figment of Clervie, who was trapped in a loop of torturous containment. Those who betray the House are still killed, but Peruere cares about all of her children. She kills the versions of them she raised, that she trained and took care of, and has them fly the nest as they forget who they were before.
She still upholds the laws of the House, while also giving that freedom to her kids that Clervie died for. That freedom that she fought for when she was younger. Crucabena was truly cold and unloving, but Arlecchino is a caring father. She may have some twisted ways of raising her children, and be very tough on her kids, but she will not kill them entirely. She will kill the version of them she knew, and set them free. And it’s absolutely heartbreaking- she took the place of the mother that came before her when she was only 17-18, and used her experiences and power to turn the balance. No more cruelty within the house, no more disturbed childhoods. Peruere, Arlecchino, is a loving and caring father.
