What are the villain origin stories you can see?
Well, outside from some crack-ish idea (the one I posted about clan head Shisui killing the Elders wouldn't really happen, it was just fun to think about) so far I think I only have three AUs where Shisui is honestly a villain:
The first one is an Akatsuki AU where Itachi dies protecting him from Danzō. Obito, witnessing it all happen, approaches Shisui with promises of a better world, one where Itachi would be able to live again and be happy, and Shisui, clutching Itachi's lifeless body against his chest, thinking of all the times the village, the clan and everyone else has let them down, decides to join the Akatsuki to help Obito achieve the Tsuki no Me;
The second one is also an Akatsuki AU, where Obito watches as Shisui (who I hc being his younger brother) has to grow up alone after Obito's supposed death, and after Shisui awakens the Mangekyō and no one steps in to help him through this traumatizing experience, Obito simply decides to take him away from the village. Mikoto sees this happening while she's going with Itachi to the graveyard to pay her respects to Minato and Kushina's graves, she sees little Shisui and (masked, unrecognizable) Obito standing in front of the Memorial stone and she isn't fast enough to reach Shisui before he gets taken away with the Kamui
Years later, after so much time passed with an Obito who was manipulated and molded by Madara and Zetsu, Shisui has completely embraced the Tsuki no Me plan and while Obito uses Madara's name for himself, he uses Izuna's name as a placeholder until his identity is revealed during the Fourth War.
The massacre never happens in this AU, because the Uchiha clan joins forces with the Hokage and the Inuzuka to try and find Shisui even years after he got kidnapped, and by doing so they slowly mend their bond with the village, and during the war Shisui listens in disgust as Mikoto tells him about how much they tried to find and save him, while Shisui tells her that they never cared about him and only about his power, otherwise, clearly, a ten years old boy who just watched his best friend die and awakened the most traumatizing version of the Sharingan wouldn't have been congratulated on the 'achievement' and would have been helped and treated like the kid he was instead of a weapon to use;
The third and last AU is a Mokuton AU where Danzō approaches Shisui after he awakens the Mangekyō and promises him to help him, using his old friendship with Kagami as an excuse, saying how much he loved his friend and how much Kagami would hate him if he let his descendant alone in such a time of need. Shisui, alone and a kid and scared of how fast Fugaku is pushing to make him take the Chunin exams now that he got 'stronger' thanks to the Mangekyō, immediately trusts Danzō on his words and is coerced into joining ROOT and getting experimented on with Hashirama's cells.
Fast forward a handful of years, Shisui is completely loyal to Danzō, the only person who ever even remotely showed him any kind of affection (no matter how toxic it was), actively working from within the Uchiha clan to make things even worse, using his Mangekyō to convince Itachi to kill off the clan and trying to manipulate Sasuke into ROOT just like Danzō did with him. However, he fails, and after Sasuke kills off Danzō he takes up the position as the new ROOT leader and undermines Konoha from the inside, going as far as to try and brainwash Tsunade (but either Ao or a Hyūga catch onto it) and then trying to kill her when that doesn't work.
He purposefully orders every single ROOT operatives to not partecipate to the war and not give their aid to the Shinobi Alliance, and after the war has finished he gets banned from Konoha and branded as a traitor, and while most of ROOT comes with him (Shisui having used Kotoamatsukami on them to make sure that they'll never betray him), he still has some spies inside the village. Most of his hatred is for Sasuke because he killed Danzō, but he also has it for the village as a whole because they never understood Danzō's greatness and never understood his actions, with Homura and Koharu being the only two exception since they always were on Danzō's side. And yet, despite hating the village, Shisui wants to rule over it because that's what Danzō wanted, and his only wish is for Danzō's dream to live on.
When he was around thirteen he used a kunai to carve Danzō's name into his left hip while actively holding the Mokuton's healing factor back just to show him how much loyal he was to him. He still has the scar.
