The first few months after becoming human, as Cole was still dealing with getting used to his new body, his eye would glow from one moment to the next whenever he felt very stressed or overwhelmed.

Every time Lloyd uses his powers too often and starts to run out, his eyes (and sometimes his mouth and nouse) begin to glow because he begins to lose control of the energy that runs through his body.

In real life snakes don't have tapetum lucidum, but I have noticed that for some reason most serpentine do have glowing eyes in the dark. So, as another of the snake's features, Jay's eyes reflect light like a mirror, as is often the case with many animals.
