Not sure why I didn't realize it before, but it does make sense why spock switches from blue to gold in the second pilot. Spock has been promoted to a commander under kirk, so he should wear yellow like number one.

It sounds like the production wanted to keep spock in blue tho, since it looks better and makes him softer, so they mashed commanding science officer with first officer roles to skirt the issue
