rosario vampire is by far the BIGGEST wasted potential i’ve seen from a manga to anime adaption. the manga was incredible, the characters had a lot of depth to them. like where was inner moka’s character arc from believing she’s just there to protect outer moka’s friends to actually CARING about the group and learning to love? where was kurumu and mizore’s friendship? where was tsukune’s journey to becoming stronger? if i could give a revamp to ANY anime, i would give it to this. if the anime creators had stayed faithful to the manga, it would be one of the BEST animes.

What Happened To Moka In The Rosario + Vampire Epilogue?
One of the more popular theories in the fandom is that "Inner" Moka and "Outer" Moka are actually the same person which is why they merged in the end- So, are Inner Moka and Outer Moka the same person?
Well we learn from Akasha that "Outer Moka" is really just her with her memories wiped. 
So going by that alone, Outer Moka cannot be Inner Moka, because Outer Moka is Akasha- or rather, it's better to say Akasha is Outer Moka.
Beyond that, Outer Moka and Inner Moka do not share the same "properties" that make them up as people.
The properties that make up a person vary depending on who you ask, but most people believe that memories, experiences, morality, and consciousness make up who they are.
So, do Inner Moka and Outer Moka have the same memories?
No, they do not. From the very second Outer Moka was given life- from the very second Inner Moka was sealed away, these two created very different memories for themselves. Outer Moka created memories of a life in the human world, memories of a different family, memories of a human school, memories of being ostracized by her peers.

During all this time, Inner Moka slept. She could make no new memories. She was effectively cut off from the rest of the world. Inner Moka did not create the same memories Outer Moka did, her very first memory of Tsukune is waking up and beating Saizo, whereas Outer Moka's first memory of him was running him over with her bike, drinking his blood, and calling him her first friend. Inner's memory is one of fighting, Outer's memory is one of friendship. These two have vastly different memories.
Do Inner Moka and Outer Moka have the same experiences?
Experiences and memories coincide with each other. For the same reasons they don't have the same memories, they don't have the same experiences either. Outer Moka experienced bullying, she experienced living among people who didn't understand her.

Inner Moka experienced growing up in a vampire family, constant fighting, kidnapping attempts as a child, watching her mother get cut in half by her sister- a lot of pretty gruesome vampire stuff, really. For 5 years Inner Moka didn’t experience anything at all. And when she woke up her experiences were just of getting called out to fight people and being sealed away again. These two have vastly different experiences. 
Do Inner Moka and Outer Moka have the same morals?
This one is a bit vague, as stated before Inner Moka was only ever called out to fight for the group, so we don't actually get to see what her morals are based on her screen/panel time in the story. But, going by their memories and experiences growing up, Outer Moka was raised to get along with others. She was a vampire in a human world, taught to not make enemies. We see multiple times throughout the series that she has a rather strong aversion to violence, opting to try talking, pleading, or getting Tsukune or Inner Moka to fight before she does. (But in situations where that doesn't work, she has been shown to defend herself or her friends.) Outer Moka has a strong affinity for friendship, jumping into a pool to try and save Tsukune and infiltrating the Snow Palace with her friends to save Mizore. 
It's harder to place down Inner Moka's morals, as she's never actually given a chance to show them. However, given her memories and experiences growing up in a well-known powerful vampire family, it's safe to say she has a rather high affinity for violence, seeing that her father forced her to fight her siblings throughout her childhood. A good comparison between her and Outer Moka would be that when the group picks a fight with Outer Moka when she gets too close to Tsukune, or when she drinks too much blood, she yells at them. When the group tries that with Inner Moka, she beats them up. When Kurumu teases that Inner Moka wants Tsukune to herself, she beats her up. Inner Moka isn’t averse to violence the way Outer Moka is. 
Inner Moka is also very prideful. She's sure of herself, and leaves little doubt or room for debate in her words and actions. Outer Moka on the other hand, she doubts herself a lot. She constantly worries. So I would say Inner Moka and Outer Moka have different morals. 
Do Inner Moka and Outer Moka have the same consciousness?
No. Akasha herself states that she is Outer Moka. Akasha erased her memories- and in doing so created another consciousness that was Outer Moka.

Now, nobody truly knows what a consciousness is. The meaning and purpose of consciousness have been a subject of study for decades. But the very basis of consciousness, the very core of it, is awareness. Consciousness is being aware of your existence. Essentially, consciousness is you. Without consciousness, you're just a mindless drone. You just do. There's nothing to life outside doing- without consciousness you don't exist.
So, according to Akasha herself, who created Outer Moka, Outer Moka has a seperate consciousness from Inner Moka, given that Akasha erased her own memories to become Outer Moka, and furthermore Outer Moka has a separate consciousness from Akasha.
Inner Moka and Outer Moka do not have the same consciousness.
To add on to this, Akasha doesn't just say that she is Outer Moka sans memories, she doesn’t just say that Outer Moka was another form of consciousness, she also says that Outer Moka is her alter ego.

Meaning, Akasha didn't create Outer Moka from Inner Moka. She created Outer Moka from herself, and embedded that self into Inner Moka through the rosary. Outer Moka is Akasha's psuedo personality, not Inner Moka's.
And, Akasha also states that Inner Moka is the "true personality." When the rosary is removed the true personality will be freed.

Inner Moka herself also confirms that she and the Outer Moka are really two seperate minds sharing the same body.

In the first chapter of the manga, Inner Moka also refers to herself as the "real" Moka, meaning she doesn't believe Outer Moka to actually be a part of her.
During the memory arc, we also interestingly learn that Outer Moka actually had a different father from Inner Moka. Inner Moka was raised by Issa Shuzen until she was unfortunately sealed away because Alucard couldn't keep his tentacles to himself. Outer Moka grew up in the human world, raised by the apprentice of Mikogami. This also explains why Moka has a different name from the rest of her family. It can be assumed that the man who raised Outer Moka had the surname "Akashiya" hence her last name. So, it'd be accurate to say Outer Moka is an Akashiya and Inner Moka is a Shuzen.

So to answer the question, "are Inner Moka and Outer Moka the same person": No they are not.
With them being seperate people comes the next question, did Inner Moka and Outer Moka merge?
Issa says that the woman who disappeared with Alucard wasn't Outer Moka, it was Akasha. This is true. Then he says Outer Moka was Akasha's alter ego. This is also true. Then he says Outer Moka grew up inside of Inner Moka, and so she was a part of her as well. This is...right and wrong.

First off, it isn't clear what he means when he says Outer Moka grew up inside Inner Moka. There are different meanings to that. Issa could have meant that physically, Outer Moka did literally grow up inside Inner Moka. Outer Moka was using Inner Moka's body. But if he meant this mentally or cognitively, then he's wrong.
As stated earlier, Inner Moka and Outer Moka do not have the same consciousness. Inner Moka and Outer Moka do not have the same memories or experiences either.
And Outer Moka did not mentally grow up inside Inner Moka. Outer Moka grew up seperate from Inner Moka. While Inner Moka slept inside the seal, Outer Moka lived outside it. Going by their names, Outer Moka is "Outer" Moka, and Inner Moka is "Inner" Moka. Going by the imagery of the seal in the manga, Outer Moka is a seperate person that cradles Inner Moka in her arms, she wraps herself around Inner Moka in a comforting embrace to shield her. Going by what Akasha herself says, Outer Moka replaces Inner Moka. Outer Moka is seperate of Inner Moka.

And it isn't possible for Outer Moka to become a part of Inner Moka at the end of the series. Because Outer Moka died. Her consciousness died when she was killed, because she was no longer alive to be conscious. So Outer Moka is gone.
To add to this, Outer Moka's consciousness wasn't the only thing that disappeared. The rosary is stated to quite literally be the equivalent of Outer Moka's soul. So when Alucard stabbed straight through the rosary and destroyed it, he quite literally destroyed Outer Moka's soul.
It's more than likely Issa just said Outer Moka was a part of Inner Moka because he felt bad for Tsukune. Telling people someone they care about who died isn't really gone is a common practice. It's meant to help soften the blow of their loss. 
And he wasn't necessarily lying when he told Tsukune Outer Moka was a part of Inner Moka. As said before, he could've just meant it physically, knowing full well it was technically the truth and would comfort Tsukune anyway. Or, he could've meant it the way most people do. Outer Moka was an important person to Inner Moka- probably the most important. Inner Moka has memories of Outer Moka, she has experiences of Outer Moka, Outer Moka is a part of her life. She affected Inner Moka. 
With this, Issa is right. Outer Moka is a part of Inner Moka, in the same way your friends and family are a part of you. They aren't literally a part of you, but they hold meaning to you. They affected you and changed you in some way, and you wouldn't be who you are without them. I believe this is what Issa meant. This is how Outer Moka was a part of Inner Moka.
Now Inner Moka's hair does change colors at the end. But there are several reasons that could have happened.
The first being, pink could have been Inner Moka's original hair color. Her hair turned silver because of her First Ancestor blood, but we don't know see it before that. And after Tsukune mastered his First Ancestor abilities, he managed to gain back his original form, so it's possible Inner Moka could have done the same.
Second being, Inner Moka could have assimilated Outer Moka's form. The reason Inner Moka has two forms is because the rosary created a second form for Outer Moka. Since the rosary worked to seal Inner Moka away, the rosary kept Outer Moka's form seperate from Inner Moka's form. But Outer Moka died, meaning there was no consciousness to use the Outer form. And Inner Moka stopped wearing the rosary, meaning there was no longer a seal to keep the Outer form seperate from the Inner one. So with no divider and no other consciousness, Inner Moka assimilated Outer Moka's form.
Third being, Outer Moka's form just had permanent effects on the body. Inner Moka's body was forcibly changed whenever Outer Moka's form was in place, and Outer Moka's form was the main form for 7 years. So for 7 years the body was changed to accommodate Outer Moka. Even with Outer Moka gone, the effects were permanent.
So in conclusion, Inner Moka and Outer Moka are two seperate people, and Inner Moka and Outer Moka didn't "merge" in the epilogue, but rather Inner Moka was just permanently changed by Outer Moka. Outer Moka unfortunately lost her life in the battle with Fairy Tale, and Akasha either disappeared or died, depending on if her disintegration spell was the "you ain't waking up tomorrow" kind or the "it'll take you a good 500 years to restore your body, but you're still kinda just hanging around in spirit until then" kind.
