Rei's final act of defiance is to address Suwa Shigeki as "Father."

When Rei belonged to the Organisation, Shigeki was his Boss. After being reprimanded as a child for calling Shigeki 'Father' (as we saw in Episode 3), Rei didn't dare to call Shigeki anything other than 'Boss', understanding that this was not permissible.

However, when Rei leaves the Organisation in Episode 12, he symbolises the permanence of his departure by dismantling Shigeki's power: Shigeki is no longer his Boss since Rei no longer has anything to do with the Organisation. As such, Shigeki can simply return to being Rei's father instead — a man with no influence since, according to Shigeki, Rei's father does not exist.

In a normal family, Rei would have separated himself from Shigeki by using a professional title rather than a familial one, but the Suwa dynamic is so messed up that Rei cements his liberation by swapping them around.

The psychological impact of Rei speaking two simple words is fascinating.
